Poor Ziva has been continuing to try and working things out with her father, even after all of the things he has put her through. It seems that Tony is becoming a bit flirtatious and we begin to see this if you watch NCIS now. Another thing that has been ongoing is Tony treating Tim like he is not exactly equal.
